Researchers discover new mutations driving malignant melanoma

Two new mutations that collectively occur in 71 percent of malignant melanoma tumors have been discovered in what scientists call the "dark matter" of the cancer genome, where cancer-related mutations haven't been previously found.

Reporting their findings in the Jan. 24 issue of Science Express, the researchers from Dana-Farber Cancer Institute and the Broad Institute said the highly "recurrent" mutations ? occurring in the tumors of many people ? may be the most common mutations in melanoma cells found to date.

The researchers said these cancer-associated mutations are the first to be discovered in the vast regions of DNA in cancer cells that do not contain genetic instructions for making proteins. The mutations are located in non-protein-coding DNA that regulates the activity of genes.

This non-coding DNA, much of which was previously dismissed as "junk," accounts for 99 percent of a cell's genome. A large number of oncogenic mutations in cancer have been identified in the past several decades, but all have been found within the actual genetic blueprints for proteins.

"This new finding represents an initial foray into the 'dark matter' of the cancer genome," said Levi Garraway, MD, PhD, of Dana-Farber and the Broad and the article's senior author.

"In addition, this represents the discovery of two of the most prevalent melanoma gene mutations. Considered as a whole, these two TERT promoter mutations are even more common than BRAF mutations in melanoma. Altogether, this discovery could cause us to think more creatively about the possible benefits of targeting TERT in cancer treatment or prevention."

The mutations affect a promoter region ? a stretch of DNA code that regulates the expression of a gene ? adjacent to the TERT gene. TERT contains the recipe for making telomerase reverse transcriptase, an enzyme that can make cells virtually immortal, and is often found overexpressed in cancer cells. A promoter region of DNA controls the rate of a gene's transcription ? the copying of its DNA recipe into a message used by the cell to manufacture a protein.

"We think these mutations in the promoter region are potentially one way the TERT gene can be activated," said Franklin Huang, MD, PhD, co-first author of the report along with Harvard MD-PhD student Eran Hodis, of Dana-Farber and the Broad Institute.

To investigate the mutation's effect, the researchers hooked the mutant TERT promoter to a gene that makes luciferase ? a light-emitting protein. They observed that the mutant promoter increased the production of luciferase in laboratory cell lines. In the same way, the scientists presume, the mutant promoter in human pigmented skin cells can send the TERT gene into overdrive, potentially contributing to the development of melanoma.

The mutations were discovered when the scientists sifted through data from whole-genome sequencing of malignant melanoma tumors. Unlike "whole-exome" searches that examine only the protein-coding DNA of a cell's genome, whole-genome searches scan all of the DNA, including the non-coding regions.

In analyzing whole-genome data, the investigators discovered the two somatic, or not-inherited, mutations in 17 of 19 (89 percent) of the tumors. Next, they sequenced a larger number of melanoma tumors and found that the two mutations were present in 71 percent of tumors in total.

The researchers said the same mutations are present in cell lines from some other malignancies, and that preliminary evidence showed they might be unusually common in bladder and liver cancers. They also noted that the discovery of these important mutations in DNA previously not linked to cancer-causing alterations highlights the value of whole-genome searches of tumor DNA.

Krossover Equips School Sports With Pro Film Study

The most successful athletes and coaches spend hours studying game film, both of themselves and of their opponents. All professional-level and most high-level college teams employ entire crews of specialists to film and break down footage of games.

For high schools and smaller college programs, however, video capabilities vary from team to team. A New York startup is trying to level the playing field.

Krossover offers its service for basketball, football and lacrosse teams of all levels. In essence, it is an outsourced video crew. Coaches can send game footage and roster information to Krossover.

"What they get back from us the next day is the equivalent of what a NBA or NFL team gets from their ocean of video coordinators," Krossover CEO Vasu Kulkarni tells Mashable.

Krossover's analysts break the game footage into individual plays, then catalogue each one by type. Coaches and players can sort through the plays, separating them by any number of categories.

Another feature allows a coach or player to build compilations of selected plays, making it easy for players to send highlight reels to colleges during the recruiting process, and for coaches to aggregate certain types of plays for teaching purposes.

"Now you've gone, as a coach or a kid, from having raw footage to having your own highlight reel in about 30 seconds," Kulkarni says.

The service also produces a statistics sheet that includes advanced metrics. For instance, a basketball team's Krossover stat sheet would show all the normal figures, such as points, rebounds and assists, in addition to advanced stats, such as charges and deflections.

Sean McInnis has been coaching high school basketball for more than 20 years. He became Krossover's first customer after meeting Kulkarni, who was promoting a demo version of the product at a Las Vegas coaching clinic in 2010. McInnis had recently taken over as the coach of the varsity boys basketball team at King Philip Regional High School in Massachusetts. The team had not won a game in more than three seasons, losing more than 60 consecutively.

"When I show it to other coaches, they can't believe what it does," McInnis tells Mashable. "We absolutely love it."

McInnis was so enthusiastic about Krossover that he paid for the service using his own money. King Philip improved its record to 14-8 during the 2010-11 season, and made it within one game of the state championship. As you might expect, McInnis has continued paying for the service, using his own money, each year since.

The University of Kentucky mens basketball team, last year's NCAA National Champion, also uses Krossover.

"Coach [John] Calipari loved it," Kulkarni says.

Most high-level programs like Kentucky employ video teams to analyze their own games and even most opponents' games. Kulkarni says teams like Kentucky may find Krossover to be a useful tool to scout lesser-known opponents.

"We can, overnight, have 10 games broken down," he says. "That's where we add a lot of value to larger programs."

As far as pro teams, it is unlikely any of them are going to trade in their video crews for Krossover's anytime soon. The company is currently pursuing other inroads into the professional market.

For instance, Krossover is working on apps that use the sports equivalent of big data to help players improve their "basketball IQ." It keeps a database of every single play from every game it has broken down. That database currently has more than 10 million clips.

"We can repurpose all of this content as a teaching and a training tool," Kulkarni says.

Though he cannot indicate which, Kulkarni says several NBA teams are currently testing beta versions of these training apps.

As for its film parsing services, Krossover has grown from just one client in the summer of 2010 to more than 1,000 today. About 75% of its business comes from high school basketball teams, and 20% comes from high school football teams and college basketball teams. The remaining 10% is comprised of lacrosse teams.

10 more China officials sacked in sex tape scandal

BEIJING (AP) ? A scandal involving Chinese city officials having sex with women hired by developers who secretly videotaped the trysts to extort construction deals broadened Friday with state media announcing that 10 more officials have been fired.

The first high-profile case broke in November when online video clips went viral of a 50-something official, Lei Zhengfu, in the throes of passion. Images of his jowly, pop-eyed face became targets of derision and disgust over government corruption.

Lei was fired as Communist Party chief of a district in the southwestern city of Chongqing. State media said Friday that 10 more district- and county-level officials in the city's government, party departments and state-owned enterprises who appeared in additional videos have been fired.

The involvement of officials from across various departments has exposed the intertwining of sex, money and politics and the often shady ties between real estate developers and local officials. The scandal hints at how widespread corruption is at various levels, said Liu Shanying, a politics researcher at the Chinese Academy of Social Sciences in Beijing.

"The incident in Chongqing is not accidental or exceptional. It should be said that it is rather common and that the problem is with corrupted lifestyles," Liu said.

"The atmosphere of officialdom is far from the traditional morality of ordinary people. Many local officials have lower moral standards than ordinary people, and the power they enjoy makes it easier for them to do immoral things," Liu said.

The expanding scandal comes as China's newly installed leadership has vowed to crack down on rampant official corruption that threatens the party's legitimacy. Even as China's new Communist Party chief Xi Jinping has repeatedly pledged to strike hard against graft, authorities have been faced with a steady stream of bribery cases and other malfeasance.

In recent weeks, Chinese audiences have been riveted by revelations that some officials have amassed multiple properties using duplicate or fake identities. Soaring real estate prices have pushed home ownership out of reach for many Chinese, so such scandals are especially infuriating to the public.

Zhu Ruifeng, a former journalist who released the first sex tape in the scandal, said at the time that the woman, whose face is not visible in the video, was hired by a construction company to sleep with Lei in return for construction contracts. The company later tried to use the tape to extort more business from Lei.

An official at the Chongqing city propaganda office referred questions about the scandal to reports by the local party newspaper, the Chongqing Daily, which carried a report by the state-run Xinhua News agency.

Citing the city's anti-corruption committee, Xinhua described the developers behind the extortion as a "criminal ring" and said the company had "hired women to seduce local officials, covertly filmed their sexual acts and used the videos as tools of extortion."

Oops! Twitter's new video-sharing service lacks privacy settings

Twitter's new video-sharing service Vine?feels a lot like Instagram for videos. It's neat, easy to use, and can produce fun clips. Just?one problem: There are no privacy settings whatsoever.

Right now, you can create and share Vine?videos using an iOS app?only. All you have to do is point your iPhone (or iPod Touch) at something and press your finger to the screen to record a clip up to six seconds in length (both sound and motion are captured, of course). Once satisfied with your final product, you can share it to Vine, Twitter and Facebook.?

Unfortunately as soon as you post?the clip to Vine, you've lost any control over who views it or interacts with it. There's no way to create a private Vine account nor can you choose who may follow you or view your profile on the video-sharing service. And while you can delete comments from your Vine posts, there's no way to block or report abusive users. (Though you can report videos as inappropriate.)

NBC News asked Twitter about the lack of privacy settings on Vine, and we were?pointed to the service's Help site, which confirms what we've experienced. ?"Profiles and videos on Vine are public, and anyone on the service can view them," a note declares before clarifying that?you can certainly?use Vine to create a video and save it to your Camera Roll rather than sharing it.?But this?isn't enough to?satisfy our need for actual privacy controls. We're instead left with the promise that the team?behind the service will "add more ways for you to control the visibility of your content in a future version of Vine."?

NEW YORK (Reuters) - The number of Americans filing new claims for unemployment benefits unexpectedly fell to its lowest since the early days of the 2007-09 recession, a hopeful sign for the sluggish labor market.

Initial claims for state unemployment benefits fell 5,000 to a seasonally adjusted 330,000, the lowest level since January 2008, the Labor Department said on Thursday.

COMMENTS:

"A very simple thing, the economy's doing better. So that's the first stage. There are times, and I do think that's the bigger story. Though, that claims can be a little bit distorted at the start of the year.

"So that could make them a little bit lower, but I think the biggest thing is, very simple, it's the economy. The economy is structurally doing a little bit better. Now, it may not show up in the first print of GDP for the fourth quarter.

When Science Meets Business - A Scientific Business Strategy ...

In this scientific business strategy keynote by Nicolaj Siggelkow, the speaker explains the key to developing a scientific method of business planning.

To begin, he lays the foundation by defining strategic planning as an "integrated set of choices that positions a firm within an industry to generate superior financial returns in the long run." According to Siggelkow, there are three tests a strategy must pass: external consistency, internal consistency and dynamic consistency.

Siggelkow then gets to his point, which is talking about the proper way of using science to influence business strategy. On one side of the coin, you have a hyper-scientific method used by some firms which essentially relies on running a lot of numbers and producing a ton of data (not all of which is relevant or useful according to Siggelkow.) On the other side is the decidedly anti-scientific methods which involve "creative jam sessions" and thinking outside of the box.

The proper way to utilize the scientific method of strategy is to come up with a creative idea, which leads to a new hypothesis, which leads to designing tests around that particular hypothesis.
